It'd be strange seeing a series that was always constrained to 2D suddenly shift towards 3D.
3D may sound cool and all, because it extends out of linearity and because most games out there are 3D, but think about computer performance, rendering, and handling, not just in-game aesthetics and such. Think about the complete revamps the ALE would need to conform to 3D.
I don't know if you've ever seen the process of making a 3D game, but it's quite extensive and tiresome. You need 3D models for weapons, characters, etc, and on top of that, you'd need to apply animations onto them. With 2D, you just draw weapons, characters, and such, then apply animations. It's less time-consuming, but still achieves the same result: a game.
The series was and is fine as 2D imo. Keeping it 2D would keep it consistent with the entire series.
